DNA Sequence Analysis and Training Facility (SATF)

(Biological Computing Resource facility)

Services Offered

• Access to computer hardware and software for analysis of biological sequence information

• Expertise to access sequence and other biological information databases from a variety of national and international sources

• Training in the use of the computer hardware and software through either individual instruction, seminars, and/or a formal course

HARDWARE

• Windows NT Database and Web Servers

• Sun Solaris UNIX Workstation

• DEC Alpha UNIX Workstation

• Windows NT Workstation

• Macintosh PowerPC Workstation

SOFTWARE

Genetics Computer Group (GCG) Sequence Analysis Programs that includes programs for:

• sequence entry and editing

• fragment assembly

• restriction fragment mapping

• similarity searches between pairs of sequences

• similarity searches against sequence databases

• multiple sequence alignments

• pattern recognition analyses for functional sequence motifs

• secondary structure predictions

• utilities for sequence display for publication

• utilities for sequence manipulation and file exchange

Access to GCG is available to all UAB personnel. GCG provides command-line, XWindows (SeqLab), and Web-based (SeqWeb) interfaces for access to its program suite.

Additional software packages are available for fragment assembly, evolutionary and phylogenetic analysis, sequence alignment, and oligonucleotide primer prediction.

In addition to the software packages, the SATF also provides access to nucleotide and protein sequence databases, functional peptide and nucleotide sequence motif databases, and Internet access to biological information databases.

CHARGES

There are currently no charges assessed to UAB investigators who require GCG access. In general, there are also no additional charges for training and educational services offered by the core. Additional assistance (in-depth analyses carried out by core personnel) is available on a fee-for-service basis. In the future, to enable us to continue current and offer expanded levels of service, we may establish a fee structure for use of the GCG programs and other core services.
